DNA/RNA Extraction and Quality Analysis

DNA and RNA extraction and quality control of the extracted nucleic acids are crucial for microarray analysis or other genomic technologies. The CGF has established standard operating procedures for extractions to minimize degradation and contamination of precious patient samples. Quality analysis performed with the Nanodrop ND1000 spectrophotometer the Agilent 2100 Bioanalyzer, which has become the industry standard for RNA quality assessment.

Gene Expression Microarray Assays

The CGF provides gene expression services for the Affymetrix GeneChip platform as well as other glass slide based assays, such as Applied Microarrays CodeLink platform and the Exiqon LNA miRNA arrays. We offer a variety of labeling methods for the Affymetrix GeneChip arrays that allow for the processing of a wide range of sample types, especially those with low concentrations.

Affymetrix Genotyping Microarray Assay

Affymetrix array The CGF is now offering high throughput SNP genotyping assays with Affymetrix arrays. Now researchers can genotype up to 1 million SNPs in a single experiment with the Affymetrix Genome- Wide Human SNP 6.0 array. The applications of this new technology include:

Linkage analysis: SNPs provide more information for better results; find linkage regions missed by microsatellite analysis

Cancer genetics: LOH detection, copy number analysis including detection of chromosomal amplifications and deletions, in a single experiment.

Population Genetics: measure allele frequency distributions between populations with thousands of markers.

The CGF offers the following Affymetrix genotyping services:

  • Xba 10K 2.0 assay
  • 100K assay
  • 250K/500K NSP/STY assay
  • 5.0 assay
  • 6.0 assay

Training and Chemical Fume Hood Usage

The CGF offers training for a variety of molecular biological techniques; from extraction procedures, including deparrafinization, to labeling assays for the Affymetrix expression and genotyping platforms, to scanning of custom arrays. We have a variety of techniques and procedures we developed in the lab to ensure sample quality and optimize performance, and we are glad to share this information with fellow researchers.

The CGF also offers the use of our chemical fume hood for researchers who wish to perform their own nucleic acid extractions with our facility.
